Well, the computer core of the E-D is capable of sentience (obviously, if it created Dr. Moriarity in the holodeck), and they run a hell of a lot of the ship with the computer (to the point that if the main computer gets infected with a computer virus, the doors open and close at random). So it seems reasonable to assume they kept working on the M-5 and incorporated some of the advances that went into it into Federation computers, though they dropped the concept of the computer running the entire ship without a crew. Though there was one episode where the computer went berzerk and took over the ship anyway, so it IS possible even if it isn't intentional.
