The Prophets vs. Pah Wraiths idea sounds fine to me. Having the Next
Gen crew help out puts a fresh twist on the whole Prophet/Wraith story.
If done right, it would be a good film.

Having the Pah Wraiths might be cool. It would start off with a theft from a Cardassian museum, where one of the Orbs is resting. The (nameless starship) is called off its post to capture the person responsible for it. Turns out it is Ro Laren, and she is trying to recover the orbs for Bajor.
On the way back around, the Enterprise hears of a transport being attacked, and go off to rescue it. When they get there, the cargo has been looted, but the disturbing part is that everyone was killed, by a knife to the throat, and their blood is coating the floors, and has been painted on the walls in weird patterns.
They finally manage to corner the pirate ship, and the whole interior of the ship has been painted blood-red, and other colors as well (fom other species' blood). The fight it, and the pirate vessel boards the main ship. However, the pirate ship is 1/10 the firepower of the larger ship (? Enterprise, under Captain LaForge), but is still putting up a nasty fight (somehow it is 3-4 times more powerful than normal).
When they board the ship, the boarders are all armed with knives, and are very psychotic. The defenders manage to kill the intruders (stun setting isn't working, and it takes several kill shots to put them down), except for the last one, standing on the bridge. She looks around, sees the phasers levelled at her, and says, "Blood must be spilled", and slits her own throat, grinning like a maniac the entire time.
Needless to say, the Enterprise crew is a little freaked by this.
They later are ordered to contact one planet, as Starfleet hasn't heard from them for a while. When they get there, the whole planet has at least 10 different plagues gonig across it, and all of them can pass through the transporter bioflter. Result, all the Enterprise can do is beam down medical supplies, and communicate by screen, but the ship's doctor is seen agonizing over the fact the he/she/it can't go down to help. They manage to rig up a link through the holodecks, so everyone can see what is gonig on, and several of the nurses there actually vomit when they see what happened to the person.
The source of the infection is finally traced to one Captain who stopped there earlier. They check the records, and find that there have been several diseases in the past, and she has been responsible for studying them. There have also been several incidents where containment failed where she was working, and people have gotten infected. They died horribly.
Another encounter leads to someone calling himself a god, and demanding the colony worship him. The scary part is that he is able to kill people from several feet away, and claim that he is blessed by the fires that burn for eternity. The initial skeptics are dead, and the rest of the colonists live in fear.
Another encounter leads to one captain who has inlaid most of the ship ith gold, platinum, and gems, and the crew is a bunch of shameless hedonists. Include various shots of people in skimpy clothes, leather clothes, lingerie, piercings, etc. The ship's captain encourages everyone to stay in a constant level of sensation, encouraging holodeck usage, so he can enjo them. Any betazoids on board the Enterprise will feel attracted and repulsed by the telepathic impulses being received.
Afterwards, several of the people on the ship start hearing voices, telling them about things. Each of the voices seems to be tailored to the person, so those that like fighting simulations on the holodeck are told of battle, those that enjoy medicine are told of diseases, those that want power are given dreams of power, nd those that like pleasures of the senses are told of sensations beyond comparison. The crew is being slowly corrupted.
The finally manage to trace the incidents, so that and find that all the personnel had contact with a single Captain. This captain was on the edge of Starfleet regulations for a long while, and he was recently on shore leave, to help him "find his center".
When he got back, he seemed to have been cured, and got along much better than before. He seemed to have much better charisma than before, as thoug he was able to see the soul of the person he was talking to (technobabbled of course), and identify what they wanted.
Slowly, the incidents start increasing, with more plagues being dropped, various planets advertising the pleasures to be enjoyed (Risa is annoyed over the loss of business), and the worst part is that the patterns seem to be organized, as though someone was attacking the Federation. Reports are comig in from Romulan, Klingon, Ferengi, and Cardassian space, and they are similar in nature.
The finally manage to catch up with Ro (she had been looking for them as well), and she explains that something has gone wrong with the prophets. She tells that the green orbs symbolize the prophets guiding the people, helping them with their lives. When the orbs showed the hints of red, is when the Pah Wraiths were influencing the people, and the Prophets were fighting them. The worst time in Bajoran history was when the Orbs were split fifty-fifty, an people prayed for the prophets to win. That was what led to the downfall of an entire civilization.
She then shows the Orb, and it is completely red. She asks them if they have noticed anything strange recently, and the senior staff look at each other. Ro then explains that the have to go to Bajor, to figure out what happened, as Sisko was supposed to have locked them away for eternity.
They get there, and descend into the room where the Pah Wraiths once were. There is a green mist there instead, and a rock in place in the middle of the room. Ro reads the rock, and it looks similar to the seal used to contain the Pah Wraiths, but several symbols are versed. It is obviously designed to contain the prophets. Ro breaks the seal, and Sisko pops out.
Sisko explains that they screwed up when they sealed the Pah Wraiths away. They had to check it every so often, and a piece of a Wraith came bak one time. That fragment found the Captain, and told him how to release the others. The Captain decided instead to switch the seals, so the Prophets wound up being sealed inside instead of the Wraiths, and the Waiths got loose.
They soon figure out the battle plan. Every non-corrupted Starfleet, Cardassian, Romulan, and Klingon ship will fight the corrupted ships, while Sisko and the Prophets wil engage theWraiths directly. Sisko explains that if they engage the possessed ships, but don't destroy them, the Wraiths will be forced to divert their attention, weakening them.
When one of the senior staff asks why the Prophets are willing to intervene in this matter, Sisko says, "That's because the Prophets are pissed."
Cue massive furballs occurrng all over the Alpha and Beta quadrant. Corrupt vessels are three times as powerful as a respective non-sorrupt vessel, so allied ships are forced to gang up on them, and keep them damaged and distracted.
Of course, in the end the allied fleet wins, and the Pah Wraiths are destroyed, not sealed away. There is a massive rebuilding operation being done throughout the Quradrants afterwards, and even the Klingons can't call the Romulans cowards as often.
Kudos to anyone who recognizes the sourceof the corruptions.
