Current gen fighter style side stick and throttle combo should be part of the flight controls, most definately. Simple, intuitive, quick responsiveness, much better than having to punch buttons, agreed.

I realized something I should ask, would the Republic have something similar to the 'Prime Directive' maybe a bit weaker and not including cultures about to face their immediate destruction or would they put it in the dustbin of history

They should have a kind of watered down version. Clearly going around mucking with bronze age cilizsations is bad idea. Thugh it should stop them saving cultures like in that episode with worf's foster brother.
Basically they should have one but it shouldn't be taken to the ridiculuos extremes we see in Trek

Objective 1) Ally with the Marquis, that is of course assuming the Republic isn't the Marquis. :?
Objective 2) Try to reproduce/improve designs for Defiant-class, Steamrunner-class, and Akira-Class vessels.
Objective 3) Make yourself as big a pain in the rear to conquer as possible ala Switzerland. Use mines, stationary platforms, and anything else.

R&D an improvement on the Marquis raider. Use Defiants to escort convoys. Hack the UFP network and make certain convoys of Federation equipment disapear. Prepare for UFP retaliation. They're going to retaliate in my opinion, just like the North did to the South in the American Civil War.

Another question would be how the Republic would deal with Holdecks.

remove them from all warships. Maybe eep them on starbases and rec centres. They can be helpful for detectives and relaxing but they to much of a luxury (and health hazard) for combat vessels

Sounds like a good idea. The Holodeck it way too dangerous to be deployed on every starship. Besides the additions of such fluff to even the smallest warship is silly. It is reasonable to have one on the really big ships as long as it does not interfer with the ship's mission. The Space is useful for troop and special forces training but only if you install proper safety systems. The thing should have a deadman's switch in case there is a emergency so it can be shut off in a instant. Also the fact that the thing is connected to the main computer needs to be addressed. At most it should have its own dedicated computer since even light use of the thing has to slow down the ship's mainframe's run time.

That was disapointing ..Should we show this Federation how to build a ship so we may have worthy foes? Typhonis 1

Hmm, so you wiould carry them on troop transports? Also, remeber that a ship has to some rec centers. For example, the ship I was on had a ship's store, barber shop, library, TVs in various mess areas, and a small gym. Russian ships also had swimming pools and hot tubs. Does the holosuite replace all these, granted even so, all of thiose spaces require far less power combined than a holodeck likely takes up.

Avenger is done although I need to post it on my website. I plan to eventually work on a new story called Star Trek: Rebellion.
