It al depends on the ship class, the details of the Noghiri's briefing (supposing that the Empire has already done extensive research on Federation ships) the efficency of the security personell, and when in Trek this scenario takes place. As you can see, it has a number of factors that change the outcome. After all, the Empire can't win every scenario.

Also, CaptJodan does bring up some good points. It's possible that the Noghiri would be able to destroy the ship if they could reach engineering. I suppose it would also depend if this is pre-Dominion War or post.

Nemesis really does fuck things up for the Star Trek side. I'm not really sure anymore. I guess it depends on how the Captain of the UFP starship handles the scenario. I think the topic itself is just too broad. We don't know enough about Klingon anti-boarding actions to reasonably guess (though if they hold to their usual standard, it's Bat'leths and growling all the way). The same goes for most other species. The OP was just too non-specific as to what we're really talking about here.
If we are referring to the Federation, you still need some kind of context. How did they get aboard? What's their mission? Where did they infiltrate (bridge, the lower decks, what?) And most importantly, what kind of intelligence do they have and what do they bring along? A Noghri properly informed about the different levels of security aboard a Federation starship would, I believe, be able to get around said defenses, especially since we've seen such displays in the past. If they know nothing at all about the starship, they could still inflict heavy casualities, but probably would fall to some form of security measure.
A smaller class of ship, like a Sabre or Defiant or BOP may also be easily overrun.
And then there's Nemesis, where it's really likely that 12 Noghri are all you'd need to take over the ship, due to the lack of any security measures employed there, the lack of tactical thinking on the part of the command staff (turn up the lights), and the horrible display of marksmanship of all parties invovled.

However since more information has been asked for here you go.
The Noghri squad gets transported into an area of the ship that has got a computer terminal with very little in the way of security, think a cargo hold on a Fed ship. They start out with very little intelligence concerning their surroundings, since no ship has ever been captured for study thanks to the Warp core breaches. The only information that they do have is to do with weapons and internal sensor tech. Also they have been studying the race(s) carefully for months to get a basic understanding of their tactics.
Their objective is to capture the two key areas, the bridge and main engineering, body count is not a problem. The main idea is that they capture the ship and get it back to their Imperial masters.
Again I state that ship class and species are completly your choice to pit against the Noghri, just don't go for the zerg of one thousand red-shirts since no fed ship has a one thousand strong security team, but again you get to choose the ship class and the species.

We don't know anything about how the founders' shapeshifting works or how they can be detected. There is absolutely no way of judging federation sensors by their abilities in detecting hiding founders.And considering that the Feds had to go to modifying Phasers into active sensors to detect Founders I would'nt use that as an example for Fed sensor technology if I were you.

Ok so Noghri don't have a sensor bafle ability as standard, but that doesn't really matter on a Fed ship, all the Captains going to do is send a security detail down to the area where the Noghri have been detected and then wonder why the security team has been wiped out without fireing a single shot.
And if the Noghri were smart they'd disable the transporters from the cargo bay they arrived in, which dumb fuck added a direct access to the main transporter systems to an infiltration point anyway
