A few reasons why Trek Would Lose.

Let's assume Star Trek and Star Wars are technilogically equal weapons and shield-wise.. Star Wars would still win. Here's Why:

1. Size
The Empire owns a GALAXY, the Federation has 150 or so Systems. Logic dictates that they'd have a massive fleet, and the Feds not so much.

2. Speed
Since they have a massive galaxy, they'd need a fast fleet to put down uprisings and rebellions.

The Federation would be overwhelmed. Here's an example:

Federation meets Empire. Empire Dispatches 2,000 probe droids to search galaxy, finds all inhabited planets. Sends 100 Star Destroyers to Each Planet. Fleets are overwhelmed. Klingons and Romulans assist. Dispatches more Star Destroyers to each planet. Galaxy Conquered.
