Ok, a very messed up error in a hyperdrive calc sends a Y-Wing into the middle of a battle in th Dominion war. The Pilot died from whiplash exiting hyperspace and smashing through a Dominion fighter. (The shields hold when he clips the fighter comming out of hyperspace, just he snaps his neck in an accident.


Now the Astromech is controlling the fighter, the Y-Wing has a full load of 8 proton torps, 2 Ion Cannons, and 2 laser cannons. How many ships can the "R2" take out.

Depends. What condition is the astromech in? To clarify, when was the droid's last memory wipe? How many combat missions has it been in since that memory wipe? Was the Y-wing pilot the only one it's been with since the memory wipe? If so, what was the pilot's skill level?

R2 units are designed for navigation only, while they do contain a ton of extra flying an piloting programing they have the usual thou shall not kill built in with a few changes(So they can fly in somthing thats killing just not do it themselves) so the answear is 0

Actually, Bean, you can take out a ship without destroying it, by going for a disabling shot, instead of . . . oh! You're refering to Star Trek ships, huh? Never mind. :D

The R2 unit, not able to recognize the ships, does a quick hyper jump out of the area. It hangs in interstellar space sending a distress call until it is either destroyed/captured, or runs out of fuel. The Y-Wing never engages.
The most basic assumption about the world is that it does not contradict itself.

If Ion cannons work the same against SF vessels as they do against Wars vessels, this would cause the AM containment field to collapse, making ths ship go boom.

The ion cannon might actually destroy the ships physically, since ion storms threaten ST ship hulls.

Since when? Certainly they have a few holes covered by forcefields, but I know of no evidence that all of the windows are forcefields.
