Oh, and the Scorpion class from the new movie that the romulans have.
Interestingly, it doesn't have warp engine, just what looks like a chemical engine (though it is probably and Ion or Fusion engine). So it is short range only.

Well when it comes to combat the Delta Flyer is the best Federation small craft. It has a more traditional cockpit with standard controls (as in not touch panel) as well as 8 phaser arrays.
Comming in for a close second and third would be the Venture and Tac-Fighter. The Tac-Fighter can be armed with 1 turreted micro torpedo launcher, one phaser emiter, and 2 forward rapid fire phasers (not mini PPCs) or it can swap out the rapid fire phasers for two PPCs. The Venture has multiple foreward phaser emiters and likely aft ones as well. It also has a full sized torpedo launcher hidden somewhere on it.
The Runabout is basically a very large long range shuttle. It has 6 phaser arrays, but only two of them are forward. It can be fit with micro torpedo launchers, but they are not standard. It takes 3 Runabouts to equal 2 Tac-Fighters when the Tac-Fighter is smaller and has better dedicated weaponry against larger craft.
The Insurrection E-E shuttle has 2 forward phaser arrays, the Type-10 shuttle (carried by the Defiant) has 3 phaser arrays (1 forward, 1 port, 1 starboard).
Voyager shuttle craft come with phaser emiters and micro torpedo launchers standard.
TNG era shuttles had to be specially equiped with weaponry.
In Generations there was a shuttle never before seen. It has the impulse drives of the Type-6 and the cockpit while using the body of the ST:5 shuttle.
Starting with TOS and continued throughout the series the VFX people have the annoying habit of making at least one shuttle on each ship have engines that look very similar (if not identical) to the larger ships warp engines. This is imediately apparent in TOS and the movies with the Galileo type shuttles. It is repeated in TNG with the Type-7 shuttle. DS9 does this with the Type-10 shuttle (using Defiant Engines). VGR has 3 seperate shuttle classes with Intrepid engine designs (one of them almost identical to the Type-6 except new engines). The Insurrection Shuttle has similar but not identical engines.

Exactly what's the yield on these micro torpedoes? And what are the stats for the Peregrine transport? (I guess transport would be the best name for it)? Why do people interchange the Tac fighter and the Peregrine while others maintain they are different craft?

The Tac-Fighter is seen as the SF fighter and is also in DS9 The Maquis.
The Peregrine is the fighter that Eddington uses, and is also in TNG Preemptive Strike (as is the Tac-Fighter, which shows us they are two seperate class types)
The Maquis Raider is that larger ship used by Chakota in VGR Caretaker.
No idea on the Micro-Torp yeilds other then that a dozen or so craft armed with these can threaten a Cardassian ship.
FYI a Tac-Fighter can fire 5 micro torps in the space of 3 seconds.

Is the Delta Flyer really better than their tac fighters and Peregrines? I thought its advantage was in its ability to carry cargo and additional passengers, and not in its actual combat capabilities. That kind of surprises me.

Actually the Peregrine has cargo capacity, the Tac-Fighter does not. The Tac-Fighter has just the cockpit. The Peregrine has an enlarged cockpit with room for two people as well as a rear cargo area and a transporter system (reference TNG Preemptive Strike). The Peregrine is a combination of a Runabout and a Tac-Fighter. More combat capability then a Runabout, more cargo then a Tac-Fighter, but less cargo then a Runabout and less combat capability then a Tac-Fighter. The Delta flyer is somewhat large, but has room for a crew of 3 to operate its systems and has more phaser arrays then any other Fed small craft. IMO The Venture was built as an armed scout ship with the ability to support and move a limited number of people. Its got multiple forward facing beam emiters as well as a full sized torpedo launcher yet also has lots of crew/cargo room on it.
The Venture and the Delta Flyer are the two most combat capable small craft. The Tac-Fighter is smaller then either of them, but has a large number of weapons for its size and is much cheaper. The Peregrine is an older ship that is no longer in Fed service and is only used by the Maquis. The Runabout is a large shuttle designed to ferry people or supplies and is capable of defending itself.

I think the question MoO was asking (if I understand it right) is, how has the Delta Flyer exhibited advantages in combat capability rather than cargo/people hauling ability? This is a question I can partially answer -- the Flyer incorporated, thanks to Seven O'Nine (that's right, she's irish!) several Borg-inspired defensive systems, which should make her a little tougher than standard Starfleet craft which are not similarly equipped.
Regarding the Peregrine/Raider conundrum, the Maquis Raider appears to be constructed on a somewhat larger version of the same spaceframe. Otherwise, the deisgns are nearly identical. (This is the same oddity which plagues the various classes of Klingon Birds-of-Prey.)
