The SW and ST galaxies have merged. The Alpha Quadrant is the same as it is today with the exception that the Jedi Order is much like it is in TPM and AOTC and there is at least one Temple in San Francisco
Would the Jedi be able to properly function in a galaxy as divided as ST?

The UFP does not appear to require the Jedi. They have a low crime rate, and little internal strife from what we see on screen. The occasional problems that they have--such as the coup attempt in "Paradise Lost" would probably not be things that the Jedi could stop. The Jedi, as they are in SW, are tailored to policing and serving the Republic. I think that the UFP as it exists would have little need for them.

Why shouldn't they? Federation citizens seem to be quite comfortable with a high level of government intrusion into their lives. They're complacent about telepaths reading their thoughts as well as Starfleet's dominance of interstellar travel and communications.
