IIRC, it was stated the hyperspace core was found among the rubble of the Kar Toba and that it was packed up on the Mothership as a relic worth taking to Hiigara. Not a technical continuity violation.

Even so, it was also stated that they couldn't use it on the mothership. They needed to scale it up 12x to transport a vessel of the mothership's mass.

And it doesn't explain the kadeshi. (zomg! 4th core!?!)

Well, it could. If I remember correctly, the Kadeshi were part of the convoy, who broke off when passing through the nebula. As it's been demonstrated that a Farjump core can carry other ships into hyperspace over the same distance, if the Khar-Toba had one of the three Cores, it could have pulled the entire Exile flotilla. Alternately, the entire flotilla could have been Shortjumping, not using the power of the core at all to avoid revealing its presence.
