The junkyard ships steal a fixed number of your caps, and I think there's nothing you can do about it. In fact you only watch them disappear or something and it's part of the "ghost junkyard" mystery.

Later I found my ships somewhere with those shipstealers attached to it, but no matter how much I fired at them there was no way to destroy them.

You guys lost ships to the Dog?

Set up a gravity well generator and wait for it to get close. Activate the Well when it get close. Now blast it with everything you have until it dies.

Thirty seconds to a minute, tops, assuming you have a fair number of capships in your fleet.

Only if you send your capships into the junkyard, send a bunch of cloak fighters, 20-30, over or under the junkyard by 5-10 km and then have them launch a cloaked attack on the proxies around the junkyard office. Simple as that.

Oh and for the research station level, send a resource collector and controller to the resource pocket, it'll make it barely but it is protected in that dust pocket. Get as much as you can. Then you ought to have enough for a few destroyers and frigs.
One thing to note is that when you finish the game (I beat it as Kushan) the end video shows Sjet being the last one on the planet and she is disembarking from a Taiidani corvette. So I've always been unsure...
[edit]I went and looked at the cutscene. We do see a Taiidani corvette, but we also see a Kushan frigate and Kushan interceptors in the background of the celebration scene. And it cuts directly to the inside of a dropship where we see the backside of a bald Karan Sjet preparing to disembark. This doesn't actually imply anything about the species she comes from.[/edit]

I don't know. Every time I play Homeworld or the sequel I end up with so much money by the third or fourth mission that I can't be arsed to try such a solution just to avoid losing one or two little frigates :)

If you want to make HW a real challenge try stealing your fleet instead of building it.
