that´s not only part of a lot of games but also part of a lot of movies and books.
every james bond movie for example.

i guess it´s done to demonstrate how powerful the big bad boss is. THE EVIL is so powerful that it can even defeat the hero. this has to be done without killing the hero though, so they capture him.

Everybody has that problem in KOTOR Pcm 979.

I like the capture in Planescape: Torment. The uber were rat (who you can take out later in the game) zaps you, but you have the option of tricking the jailor into opening your cell.
