Virus scanning and removing them

What do you do if the virus's you scan for and detect, I have AFG anti-virus can only be quarantined and not removed, obviously you don't want them to sit there forever, and I tried scanning my system, I have a 120GB hard drive and could see by the speed it was going that it perhaps would take many many hours or days.

Does your virus scanner have a quarantine folder where it dumps this stuff?
If not does it show the infected file and path? You can delete it manually.

I thought the only reason it quanartines it is because it can't delete it directly, that it's integrated into the program, guess I could do it that way, if it will allow me to, probably will take forever to scan the whole drive though.
