Are a CPU's parts, like the ALU just made up of logic gates etc, which deliver the number to the CPU's buses to go to another part of the CPU? And if there are millions of transistors on a CPU then how are they made, is there machine that's programmed to make tons of them the same way, burn the same pattern onto every one it makes?

It involves much etching and doping and the laying down of metal traces. And yes, most of what makes a CPU tick are logic gates comprised of transistors. And CPUs are mass-produced onto silicon wafers. Then you cut up the wafers and get CPU cores.
