How do Windows files suddenly disappear?

The other day I got a message that windows could not find certain files. Now I certainly didn't start tampering with windows, so I dont' know how they "disappeared". In any event I ended up rebooting my whole computer because I could no longer click on several icons. Apparently speaking to a work colleague, I am not the only one who had this malfunction.

What I want to know, is what are the possible causes of files suddenly not being found, and how can I prevent it in future?

Usually it happens to me upon uninstalling an application; where Winblows left the registry and/or desktop icon cluttered with leftovers. But if you didn't uninstall anything, chances the file was deleted/quarantined by some antivirus program. What kind of files are you missing?

Not sure which files are missing, since I already rebooted the whole thing *shrugs*.

If you're running XP or 2000 the alert should appear in the Event Log under Administrator Tools
