Yeah, there's no discrepancy really now between the YJK and HoT books. Mara was at the time away on business with Talon Karrde's organization or Mirax Terrik. I believe Survivor's Quest actually mentions this in a roundabout way. Brakiss's Second Imperium was a rogue warlord group, not a part of the Imperial Remnant. They went to ground in the core.
