Just how unstable in the CIS

The CIS as a whole probably fragmented with Dooku and Grievous both dead and once Anakin had wiped out the leadership, but there were lots of little "splinter empires" around obviously - the ROTS ICS IIRC made mention of Separatist "strongholds" being assaulted by the Republic for years after the birtth of the Empire (Palpy apparently used that as one of the ways he maintained his emergency powers and whatnot.)

Without his foresight, Mace Windu is not a reliable source for polical speculation. He is a glorified police-man who's been playing general for a few years. Despite his continous and gross duplicity, Chancellor Palpatine is a more reliable informant. Grievous seemed more than sufficiently effective at forcing his will on the Seperatist leaders. While the loss of Dooku would be problematic for the propaganda effort, it would not be a death blow on its own.

I could have sworn that Sidious instructed Nute Gunray to deactivate the droid armies prior to Vader killing them all, not Vader sending out the signal himself.
Even without Dooku and Greivous there is still the matter of those like Nute Gunray, Wat Tambor and company who could still be in charge. Granted they'd need someone more competent in military affairs to manage the war.

The novel has Sidious instructing Gunray and the others to send the signal some time before Vader shows up. The movie has Vader butchering the Separatists and then sending the signal himself.

The fact that the ICS mentions Separatist strongholds (and that there were droidekas around even in the OT era - ie Survivors Quest) suggests that at least some of the CIS didn't shut down its droid armies. (*which suits Palpy fine, he can use their "threat" to expand and maintain his powers.)

Considering Gunray's behaviour (like in TPM), its quite possible he decided NOT to send the signal until he was certain of his rewards. i doubt even gunray trusted Sidious.
