It would take precedence if the two directly conflicted. In this case they do not (although I don't know the specific quotes). So it would seem that, in this instance, the Inquisitorius was stationed on Prakith at one stage, but at some point unknown, moved to Byss after the Reborn Palpatine made his presence known to the Inquisitorius. There is no conflict. Sources aren't thrown out if there is no good reason.
