I know a lot of people here hate Game stories but hell it is official if not contradicted. So what do you think happened to Jerecs Vengeance? The big ESD-ish ship he commanded in Dark Forces 2 (which I believe could have been a Prototype to the ESD, who knows). I mean we don't know the weapons on it but it could quite possibly be very powerful. Wouldn't this be a good ship to have? Does the Remnant have it?

Probably wound up in one of the warlord's fleet and eventually destroyed. We know some of the warlords had larger cap-ships, so it wouldn't suprise me if the Vengeance wound up as some petty warlord's flagship.

It fell through a wormhole opened by the sealing of the Valley of the Jedi and ended up in the Alpha Quadrant :D

Seriously though, the ship sailed away to the unkown.

I always wanted to do a JK level where Katarn has to deal with this problem.

Destroyed in one of countless skirmishes and battles we never hear of that slowly ground down the Imperial Starfleet. It possibul it ended up a Byss with much of the rest of the Imperial fleets heavy ships and was destroyed in the planets death though.

The Vengeance and its escorting ISDs cause a huge contradiction with the Jedi Knight 2 story. If the Vengeance and the ISDs survived and escaped, which is to be assumed, their combined crews of well over a hundred thousand men would all know the location of the Valley of the Jedi, as would any Imperials they come into contact with later. Yet in JK 2, Tavion states that Kyle and Jan are the only two people who know where the Valley is, and she and Desann have to resort to following Kyle to get there.

Not necessarily. This was a top-secret mission, and it's possible that only the highest-ranking officers were informed of their mission objective.

Or only the Dark Jedi really knew what they were digging into. Its not a streatch that a military force not knowing excatally where they are and what they are doing. In Normandy the Soldiers only knew their landing beaches simply by their code names.
