I'm going to have to go with IP here. If you don't like analyzing the canon, don't do it.

As for Vader not disappearing, we don't know that we saw him die. He may have simply lost consciousness, due to asphyxiation. He could then have died and disappeared later, on the shuttle, or on the ramp after the scene changes.

We don't really see the suit burning that much, so we can't conclude that it was indeed consumed by the fire. A better question is why Qui-Gon didn't burn.
EDIT: And why, if he did, people would want to be standing near him in a close room. That would smell rank.
