I think your comparison is unfair.

According to the films, Luke is in his prime in Episode 6 RoTJ. This is a simple enough observation, he has had a lot of time to train and prepare himself.

However, the same cannot be said of Anakin in Episode 2 AoTC. Since we do not know the details of the extend of his force powers or lighsaber skill in Episode 3 we cannot be certain he yet has reached his prime. It is likely that Anakin is going to be very powerful in Episode 3, much more so than Luke in Episode 6.

That being said, the only fair comparison would be Anakin from Episode 2 and Luke from Episode 5. And in that contest I would bet firmly on Anakin.

Of course, it's only fair that we compare Academy-trained Anakin with a farmboy who didn't know what a lightsaber was less than a year before and never ever had been in a fight (real or training) before in his life.
