It's always preferrable not to throw something out. There's no need to throw something out if it can be logically reconciled. This can easily be reconciled due to the context in which Lama Su made the statement, thus there's absolutely no reason to toss the "error" in the second source.

The question is, however

were the Kamino 'clone factories' taken over by the Empire or not
were the clones simply removed and then the Emperor go 'oh well, I don't need Kamino anymore...' and BDZ the planet
It would seem so. I mean in the OT EU we never hear any Imperials say, hmmm what if we clone more troops from the Kaminoan clonning tanks. Its always hmmm lets do some clonning in the Mount Tantiss clonning tanks.

Im sure there will be a book out about the Empire doing away with the Kamninoans

2) there are no Kaminoans mentioned in later EU

Depends. Geonosis and the Outer Rim Worlds supports roleplaying campaigns including Kamino and Kaminoans in the NJO era. But how useful that is, I'm not sure.

Hopefully there will either be

1) A huge book will be written wherein the Empire hunts down and murders every single alien species that ever existed in the Prequels and destroys every planet not mentioned later. Because if we don't see them later it must mean they were wiped out of existence! Since Lucas had this all planned out in advance, he couldn't have just made the stuff up. ;)

2) A sprinkling of prequel references in all future books so that suddenly Luke & Co. are digging up and running into relics from the Clone Wars at every turn, dropping names like it's nobody's business. Wait, I think this is already happening...

(or best of all)

3) Lucas goes completely insane and spends millions inserting prequel references into the OT. Oh wait, he's already doing that! ;) People need to start telling me these things, throw me a frickin' bone already...
fun/fantasy movies existed before the overrated Star Wars came out. What made it seem 'less dark' was the sheer goofy aspect of it: two robots modeled on Laurel & Hardy, and a smartass outlaw with bigfoot co-pilot and their hotrod pizza-shaped ship, and they were sucked aboard a giant Disco Ball. -adw1

We need not throw out the entire source, merely the error (by "error" I mean something that conflicts with the higher source). Obviously we need not throw it out if it's not an error. But you're implying that we should be interpreting the movie in light of the second source rather than the other way around.
As Lord Sander said, it is always preferable to not throw out a source or part of one, no matter how small. I simply do not see a contradiction, and certainly not at level necissary for the section to be overridden.
If the Clones have other problems in addition to accelerated aging that we don't know about, this could be a factor yes. Perhaps they have a wasting brain disease that also accelerates somehow. But if a 60 year old man is fight capable, then his clone who's also 60 (even if he'll be 80 sooner than his 60 year old twin) should probably also be, barring some other problem.
This is what I'm proposing, or some other degenerative ailement. However, I have little evidence for the supisition, although it should be noted that Spartii clones do degenerate mentally afer a varying length of time. Kaminoan techniques are definantely different and their clones more stable, but it is possible that the accelerated growth eventually has a similar effect on the mind, if later on.

Why should they be? Didn't AOTC establish that they pretty much keep to themselves; isolationists. Afterall, no one noticed that their planet had disappeared from the records.
