In the TPM it's really just one lapse on Darth Maul's part that ends in his defeat. Presume that he finishes Obi-wan at some point how would that change things?
I'm guessing that by the time Maul defeats the two Jedi it's too late to do anything to prevent the droid control ship from being destroyed, but he could either prevent Nute Gunray & Co. from being captured or free them and possibly force Queen Amidala into signing the treaty.
I'm not sure how the treaty would help at that point since Palpatine is already Chancelor but I suppose it could help speed up his "emergency powers" plan, although there's no hidden army to call on at that point. I suppose he might just be able to convince people that the Republic needs a standing army to prevent what happened to Naboo from happening again.
The death of both Qui-Gon and Obi-Wan also leaves Anakin's fate sort of up in the air. With the changes in circumstances I think he may be less likely to end up being trained as a Jedi. It's also possible that Palpatine might get ahold of him at that point. He may also even stay on Naboo with Padme, presuming that the planet is freed of the Nemodians.

Palpatine probably wouldn't take Anakin, or at least not be so likely to, with Maul still alive. He doesn't need a replacement.
Yes yes, he recruited him later on whilst already having Dooku... but I think Dooku was too independant and free thinking for Palpatine's taste. He basically wanted a "what is thy bidding my master" slavish devotee, and I get the feeling that Dooku wasn't that by any means. This is supported by the fact that he eventually sought to replace Vader with Luke.. because Vader by that time had come to secretly hate Palpatine and wanted to overthrow him, and I believe Palpatine knew it.
However Maul was exactly that sort of guy.. more or less an attack dog, loyal to his master, without any great ambitions of his own. Palpatine didn't need to replace him until he was killed. With him surviving, there is no need for a replacement.
What this means is that Anakin will either not be trained (his two advocates both being dead), or that he will, but will not be tempted over to the dark side by Palpatine.

If Maul survives it makes me wonder if they'd have to do something to keep Dooku from interfering with their plans or if they can bring him in as a partner.
At this point I'm not sure they should stick with the "Only two" thing anyway. I don't see Maul being able to pull off what Dooku does. He might be able to but it just doesn't quite seem like his bag.

I think he would sense Skywalker at some point.Lt. Dan wrote:Would Palpy even sence or meet Skywalker? Would have Maul have killed him (and any other surviving pilot) up on their return? Or just focus on the queen? And though Maul is a bad ass, I don't think that he could take on Yoda.(If, some how the story still goes to episode II.)
It's also possible that Maul could kill all of the returning pilots or maybe he just leaves after defeating the Jedi and learning of the destruction of the control ship.
I don't think he could stand against Yoda either.
