Ok, we learn that Qui-Gon teaches Yoda and Obi-Wan the ability to become one with the force upon death resulting in a blue glowie. In the end of ROTJ Anakin also becomes a blue glowie. Anyone have any good theories on how or when he learns this? Or are we looking at a potential plot hole?

Episode III will address this (some rumors are saying this has been cut from the movie, but it's included in the novelization).

I don't see how the novel can address it. Doesn't it end with Yoda and Obi-Wan going off to be trained by Qui-Gon and Anakin ending up in his suit?

Well, we know from the novel that Yoda and Obi-Wan are going to learn from Qui-Gon how to retain identity after death. There are some hints as to what is needed to be able to achieve this. It's not explained in detail, and the only thing GL said about Anakin as a force ghost was the following on the DVD commentary:

Qui-Gon Jinn managed to retain his identity after death, although it seems that he can't manifest himself in a physical form. Qui-Gon is going to teach Yoda and Obi-Wan how to retain their identities.

Well I'm thinking either Anakin is uber enough that he just manages to do it after fullfilling his compassionate act at the end of ROTJ or that at some point in time serving under Sidious he learned from other sources how to to retain his identity. But if Jinn is the originator of this that doesn't quite jive.
Perhaps Anakin uncovers something in the Archives.

I'm leaning towards your first hypothesis (his compassionate act).

Untrained people and even thoughs who have fallen to the darkside can still spontaneously become a Jedi Ghost. Ulric Kel Droma was able to do it despite being blind to the force; he also never finished his training as a jedi by the way. The say in the graphic novel that he had achieved truw peace with himself and with the Force. Even relative nob have done it as seen in DE. Apparently its not necessarily a matter of power, knowledge, or experience.
