A Sith War that makes for a reorganizing of the Republic does not make the Temple as old as it. i do not think that Lucas forgot about the 1000 generations line or he would have changed the timeline. The Jedi order has existed for that long but the Republic could have changed many times during that time. A generation is usually called out as 25 year so that is where the 25,000 years in the timeline comes from. It is 1,000 years since the last Sith War. The Sith lost its wars with the jedi because while the Jedi tend to work togather, the Sith are power hungery. They fight the Jedi and each other at the same time. A house divided and all that. Any ways, as others have hinted at, the Old Republic has existed for 25,000 years, but about 1,000 BBY the Final Sith War caused so much change and destruction in the galaxy (the specifics are fairly ambigus) the that Republic essentially scrapped its current Gov. body and started anew. It was also at this point the Jedi Order ceased being a military entity and focused on peace keeping.
