Okay, here's an idea in honor of the fairly-recent release of Metroid Prime:
A UFP starship (let's say a GCS for sake of discussion) lands on a planet designated SR388 by the Federation Science Council. They're investigating the suspicious disappearance of a science team earlier dispatched to the planet. An away team dispatched by the starship comes across the corpses of the science team, turned completely grey and chalky as if their entire bodies were turned into ash. What happens when the Metroids notice their new prey?
In a similar vein, the ISD 'Relentless' is conducting mop-up operations against a group of bug-like creatures calling themselves Space Pirates. A vessel that spontaneously went dead during the firefight is brought into the hangar bay, in preparation for boarding. When the Stormtroopers burst in, blasters drawn, they find a ghost ship. No lights, no life signs, no signs of struggle. As they press on towards the cargo hold of the ship, the Stormtroopers lose contact with their advance scouts. Suddenly, swarms of flying jellyfish-like creatures drop out...what happens next?
For the heck of it, here's a final scenario. Borg Cube 7 of 11 ( ) registers a massive energy disturbance coming from a planet referred to as 'Zebes'. The Borg cubes dispatched to investigate find a planet scarred by a massive blast (from the aftermath of Samus' first 'visit'), with wounded exo-skeletal aliens stumbling out of holes in the planet's crust. The standard Borg attack begins; the aliens are easily assimilated by dint of being already wounded, making it hard to run. As the Borg press deeper to assimilate any survivors still in the caverns, though, they find out that the aliens were researching something extremely powerful....and now extremely loose.
