The mid-season spoilers on Gateworld for the episodes Mortal Coil and Be All My Suns Remember'd seem to indicate that this is exactly what's going to happen.

The Pegasus "Replicators" will actually be easy enough to get rid of as a threat, with no need for Earth to beat them. All the writers have to do is have the "rebels" (Niam and others who think like him) "overthrow" the "government", i.e., have their nonaggression viewpoint become widespread enough that they convince the collective to ease up and perhaps even make a treaty with our heroes. Then, to keep things from getting too easy by having functional Ancients as allies for the expedition, have the "Replicators" ascend, since their violent programming has now been overcome. The seeds of all of this were planted in the episode they were introduced, so it wouldn't be too much of a stretch.
