Also, I think the US is going to want to get in on reverse engineering and controlling the market for this alien technology. And for reasons of national security, they're going to want to control who gets access to what.
Controlling the market isn't going to work; the US is in no realistic position to issue orders to Japan if Japan actually feels strongly about the issue. Reverse-engineering is inevitable, the point is that everyone will be reverse-engineering samples of this technology sooner or later.

No, seriously. What makes you think we'd be able to storm the alien vessel, like SG-1 did to Ha'taks every time you turned around on the damn show? We'd have to get to it first, and, they will be unlikely to just power down their weapons and defenses, open the pod bay doors, and hang out the welcome mat.

Then, you have to figure out where the control areas/engineering spaces are, what's guarding them, and in what strength. Then, assuming any boarding parties survive, you have to keep them from destroying or even moving the ship out of Earth's orbit, assuming, of course, they're even orbiting Earth in the first place. After all, it wouldn't be too much of a communications lag(assuming speed of light limited comms) or any communications lag at all(assuming FTL comms), if the alien ship were to orbit, say, the Earth-Lunar Lagrange 5 point instead, in which case, no spacecraft we have anymore can reach them.

Meaning, we'd have to steal one of their drop ships, which opens up a whole another can of worms.

Well I doubt the stuff they're giving us is anything special. Probably what we'd have in the next century. The real question is why.

And I was being wacky- obviously we wouldn't stand a chance. Realistically the ship probably isn't even crewed. Just have some clones in storage if you need a warm body for something. Maybe we could challenge a representative of their race to a sword duel.

Not sure what the propaganda mangas are for if the clones are all artificial human slaves

I can't remember if I had a point.

The why appears to be simple. Of all the major powers in the present day, Japan is the least likely to use the weapons to go on a military adventure. Give them to any one else except possibly Scandinavia, Canada and maybe Germany and you'd see old scores settled or pressure brought to bear on places that used to be colonies.
