We know they have had nukes, but how many do they have now??

Do you mean actual nuclear weapons, or strategic weapons of any kind?
I don't remember it ever being said that the Federation has or ever had either.

In the episode when they first saw the romulans they told about a long range nuclear war (i think it was nuclear, though I know they said long range)

That was a while ago in the Trek timeline. They may well have phased nuclear weapons out of the picture in favor of anti-matter weapons since then.

In "Balance Of Terror", atomic weaponry was described as "primitive" and the Warbird's commander himself refers to "old-style" nuclear warheads, which were used in that time only for self-destruct. The Federation can be said to have phased out plutonium/hydrogen-based nuclear weapons in favour of their antimatter-based photon torpedoes.
