He has a massive governmental and beurocratic setup that handles all the day to day (or century to century in this case) things. The people with the most induvidual power are the High Lords of Terra, who are each in charge of a branch of the beurocracy. The Imperium is run along a Feudal track, with each planet having a governer who owes alegience to a sector governer and so on up to the High Lords. each Crusade (and I assume it would be a crusade sent into the AQ) is apointed a Warmaster by the High Lords and this would probably be the person the Feds representitive would have to eventually deal with.

the Inquisition has a hell of a lot of power, but it in no way "runs" the Imperium, there are too many powerful orginisations that would contest such a claim, and the Adeptus Astartes would never accept the orders of Inquisitors solely unless they were backed up by the other High Lords.

According to the origional 40k book a rouge Trader has at his command 100 Space marines and about 200 guard
Brotherhood of the Bear Monkey Clonemaster , Anti Care Bears League,
Bureaucrat and BOFH of the HAB,
Skunk Works director of the Mecha Maniacs,
Black Mage,

Sometimes they were hired out, or loaned etc..

And those Rogue traders would be the superpowerful "own planets and fleets" guys like Janus Darke or Jan van Yaastobal...
