Though it's fairly clear in the movie that the MIB already know what Stitch is and are trying to keep him out of trouble.
Hand to hand against Stitch is suicidal at best..he has four limbs each ending in a set of claws and nightmarish amounts of strength if anything he coould possibly kick Chewies butt

Well, actually, I might give this to the MIB. Chances are, they know people within the Galactic Federation that could provide them with some specialized weapons that could at least disable Stitch. If the MIB have anything, it's resourcefulness. Even their standard armament have the power of some artillery pieces after all, and one of those was the size of a derringer (of the three that appeared in the first movie, which is the noisy cricket and the two guns J and K had at the end that blew smoking holes through that saucer). They are bound to have something that can hit with similar force as the wheels of a mack truck, which is enough to knock Stitch out for a few hours, while they truss him up and tell the aliens to pick him out. Hell, they could use a bag similar to the one the giant shark alien had, which was enough to restrain Stitch.
