It's a civilian operation with military support.
The leading Military member of staff of Atlantis up until Carter came along WAS a Lieutenant Col. The person pulling his strings up until Carter came along was a civilian and it worked. So why does the base need a Bgen exactly?

There isn't even the old Carter/Mckay dynamic.
Moving Carter to Atlantis was a big missed opportunity. I was excited about it, but after more than half the season I'm just disappointed.
But to answer some of your questions, you say that she's too old to be in the field, yet she's a colonel, someone who commands a forward field group! Brigadier Generals are used in rear field bases. You're implying that it should be someone younger than her to command the base (and it is a base), which is ridiculous. If anything, it should be someone a little older, civilian or not. If the military presence in Atlantis was larger, and you were to have a military commander (I in no way necessitate it), it would be a brigadier general. I didn't say that Atlantis needs a BGen, because at it's current size, that would be overkill. However, I did say that a Lt-Col in charge of the military personal needs someone above him, even if that someone is a civilian. Weir typically deferred military decisions to Sheppard, and Sheppard remained the primary military decision maker even after Carter arrived, but he was never the top of the pyramid. He's too low ranking for that job.
In the second part of my post that you neglected to read properly, I put forward two of the likely candidates for leader of the base. It just so happens that they are both military. I left the option open for civilians to fill the role, but couldn't think of any that would be appropriate.
As for the rest of your post, you'll find my responses in my first post. The one where I say that I don't like the writing for Carter and that Woolsey is a bad choice not because he isn't military but because he isn't a leader.
