It was pretty clear from the second half of Combat Evolved that Bungie never really planned out the story beyond "space marine finds ring and shoots aliens". They might have had a more grandiose plan in the long run, but Microsoft bought them and probably stuck them on a tight development time frame to move the game from PC to Xbox. The story got a rear seat.
All Halo's story is capable of being is really pretentious, but I don't have to tell anyone here that. It honestly seems pretty pointless to me to debate the specifics of the storyline since it's just so stupid. You might as well be asking what Master Chief's favorite color is.
Like Stark said it's funny to hear about the Forerunner and their empire of hilarious bullshit.

i pretty shore the flood increase in mass by converting solid mustle and in someinstances bone to a spungy thing that suposidly if good againt assualt rifles. and its a video game the gameplay is not really canon, only the movie parts can be called canon.

are the spchincter doors made of metal? if they're made of flesh it should be pathetically easy to punch through. given that there are gravity hammers and energy blades it would be easy to bust the door down. Energy/energized metal beats fleshy substance any day. And given how nightmarishly confusing that level was it wouldn't be difficult to assume that gravemind thought "Oh they'll have a lot of difficulty wandering this labyrinthine nightmare. If I send endless hoards of troops this'll be over quick. On legendary enemy's are pretty damn tough to kill.
halo 3's story is a bit wonky but I felt it was well written overall. He let them go on halo 2 because he needed arbiter to stop delta halo from being unleashed and master chief could be used as his meal ticket onto high charity only if he were still alive. In short, the benefits of leaving them alive for the time being outweighed the benefits of killing them. and wouldn't the chief's cybernetic implants make the job tougher?

Yeah, that's not gonna cut it. Seriously, just use a word processor. Any decent one will have both spell-check and grammar-check functionality, and I know for a fact that MS Word can auto-correct capitalization. True, but the point about them serving his purpose better alive then dead still stands. And if you play through the cortana on legendary it would be easy to see why Gravemind did what he did. I remember reading that johnson survived getting attacked by an infection form due to his cyborg implants making it harder to assimilate.

Boren's Syndrome is a completely fictitious disease created to disguise any symptoms SPARTAN I participants might experience later in life.
