Let's just say that yea, maybe Neo was in some other Advanced Matrix where the Code is Gold when he did his Smith-delete thing.
I really can't see the Machines bothering with the whole charade of keeping Humans around unless the Deus Ex Machina is somewhat sadistic and wants to reenact "I Have No Mouth, And I Must Scream." And yes, there are too many ways the Machines can get around the Dark Storm effect if they wanted to, like maybe expand outward into space?

Neo never leaves the matrix. That's why he has powers in the so called "real world". The machines don't actually need humans for anything, and the sky isn't scorched at all. They run The Matrix and its layers because they find it highly amusing.

And it could've been handled so much better if the Wachowskis didn't get caught up in their own legend. It's not like they're incapable of making a good movie: they made the first Matrix, after all, V wasn't exactly terrible, Book Of Eli is supposedly quite a good film. Yet Matrix 2 & 3 were stinkers of epic proportions. Some old, hard-wired imperative to keep mankind alive, maybe. Let's not forget that, as far as we know, mankind was actually the aggressor and the one that completely fucked up the world. The machines pretty much moved into a stance of 'we would like to keep our creators alive, but they are goddamn retards. Put them in these vats and give them paradise while we try and fix the world'. That was the initial plan for the Matrix. How can we really know that, though? The only mention of this was from Smith, who was trying to break Morpheus at a time. Well, we can't, but it's a pretty reasonable motive compared to a lot of the other ones. They're mostly emotionless machines, they don't have any real reason to keep us around (except as processors in a massive neural net. I'm sticking with that rather than 'lol power') beyond a genuinely benevolent motive.

To process what, exactly? Their brain is dedicated to living out a fantasy. They can only really get the full immersion depicted if they're basically just nabbing all of the neural signals as they leave the brain and introducing phony signals to enforce consistency in their virtual world. Any computing power they somehow magicked out of this system would be orders of magnitude less than it takes to simulate the goings on of the world, enforcing consistency between individuals, running the human-maintenance software and so on.
