Sisko, Pickerd and company would mock the tyrranical rule of the Imperium of Man, the thought control, the murderous and unaccountable actions of the Inquisitors and Space Marines - and then before the final epithet could leave their lips, the Space Marine chaplain that would act as body guard for the IoM diplomat would leap across the table and tear them in half.

However he is able to manipulate reality, see the book Eye of terror, where he stops an alliance of chaos by simply ensuring that one marine is in the right place at the right time, to shout "Blood for The Blood God!!"

The Federation would almost certainly decry the Imperium as a brutal, despotic regime. But what the hell could they possibly do to change it?
The Imperium has:
* Billions of comprehensively equipped (by Fed standards) troops.
* Millions (probably billions) of tanks and other AFVs.
* A powerful space navy with which to carry and support these forces.
* Space Marines.
* Psykers.
*A massive apparatus for the control and protection of their society (Inquisitors, Assassins, the Adeptus Arbites, etc.)
The Federation has:
* No apparent standing ground forces, and little in the way of weapons development apart from pistols, a few rifles and a RPG-type weapon.
* No apparent ground vehicles, beyond the FAV-style jeep from ST:Nemesis
* A fleet (or even an entire military) forced into simultaniously supporting the conflicting requirements of scientific missions and defence, with relatively few dedicated warships. Their biggest advantage over the Imperium would be their more dependable FTP propulsion system.
* Starfleet Intelligence and Section 31, which appear to be direct analogues of current military and civilian intelligence agencies.
All the Feds can do is just sit down and accept that their new neighbours are a irredeemably tyrannical dystopian dictatorship. Trading relationships are duely formalised. Either that or the Imperium monsters the UFP.

Rogue Trader, with 1 Inquistioner, 1 assassin, and 50 Ultra Marines, (No terminators) who just happen to be along to make sure the Rogue Trader, doesn't do anything Heretical while visiting this new reality.
