It's a 20 kW chemical laser that fits in an area the size of a city bus, and cost me a $2 billion to develop. Well unless I'm off here you have either a Duchy or Principality which means a GDP between $400 and $750 Bn (in currency adjusted dollars). As a nice comparison lets go with South Africa which has a 2007 GDP of roughly $470 Bn. The total government expenditure was about 534 Bn Rand which equates to roughly $53 Bn. Of that approximately 5% was used for all military expendiutres or about $2.5 Bn. If we look at federal budget as a percent of GDP then the US budget was about 20% of GDP and the South African budget was about 11% of GDP. This means US Military spending was about %5 of GDP while the South African expenditure was .5% of GDP. I would look on those numbers as a good set of bookends. If we look at highs and lows you would have a high end budget of $37.5Bn for ALL costs (including maintenance) and a low end budget of $2Bn.
Last game we obviously got a bit more into these numbers but if we look at the maintenance/aquisition total you spend roughly 2/3rds on keeping what you've got and 1/3 on new stuff including research. If we take the high end your aquisition/R&D budget would be about $12.5 Bn and the low end $600mil. Figure the vast majority will be for actual physical aqusition so basic and applied R&D money would not exceed a quarter of that budget... or about $3 Bn per year as a maximum.

Because we hermetically sealed the affected neighborhoods, went door to door to root out all suspicious activity, burnt all the corpses we found, and dumped the ashes in a volcano. Obviously it's possible that something slipped the net, and someone bagged some infected and whisked them off to do lord-knows-what to them. It's just that they can't do that in the initially affected neighborhoods, because they were searched house by house. Moreover it'd be rather stupid to hide a biolab with live zombies in San Dorado, one of the most heavily urbanized areas in the world. It'd inevitably end up attracting attention.
