I'm watching 'Ghostbusters 2" again (which kind of sucks) but Spengler said that the proton packs have power cells with a half life of 5,000 years. How is that possible?

well U235(most common Nuclear fuel) has half life of 7E8 years (if not used).

It's stated in the first one that they're "unlicensed nuclear accellerators" so as well as being particle accellerators (positron colliders, according to Venkman) they appear to have a nuclear power generator involved somewhere too. Godless only knows where Egon got the stuff from.
