Most of the greats have been mentioned, but I'll reaffirm them anyways.
Arlington Road has an awesome ending; it's always so nice to see the bad guys win for a change. It makes it so much more realistic, especially with this movie.
The Usual Suspects has a classic twist ending. 'Nuff said.
Unbreakable, as mentioned before, is great.
Though it isn't really a twist ending, when I first saw TESB and the credits rolled, I literally jumped up and yelled, "NO! YOU CAN'T END A MOVIE LIKE THAT!" I was so into the movie, that I didn't see the ending coming, I expected them to go and rescue Han in a LOTR-esque multi-hour epic. I was pissed because we had rented the movie, and had to go back to the video store to get ROTJ. On the upside, I've never been as pumped up to see a movie than when I first saw ROTJ.
Another one that isn't really a twist, but is still a bit of a surprise and a great ending is Eyes Wide Shut. That's got to be one of the great endings of all time.

Yeah, the Tim Burton Planet of the Apes had a fucked up ending.
