Having written inhuman monsters who utilize torture as a means of interrogation and/or spirit-breaking on several occasions, I've found myself capable of turning off my humanity for short periods of time to imagine ways to hurt people for the purpose of story-writing. Can't do it for too long, and I often find myself more conservative than others I've spoken of.
There are some obvious ones. Electrodes, specifically electric torture applied to sensitive things like the genitals (That one is popular in the Third World, I'm told), plain old beatings, rape and sodomy.... The Third World tends to see this shit happen all the time. Certain kinds of whips could probably be excellent tools of torture, especially if they have knots or metal barbs on the whip-blades to rake flesh off of the victim. For sci-fi purposes, plasma whips or whips that utilize electric current or heat in any way make this even worse. One nasty combo would be a whip that would shred the flesh of the victim then cauterize it with burning, scorching heat.
There are some nastier sci-fi alternatives. Like, say, in Star Wars, you put someone in a tank of bacta and then run an electric current through it. Possible with water too, for modern day stuff, but it's more dangerous (As in the likelihood of killing the victim is higher).

It's quite... ironic, I guess, that this was shown to me when it was... It helped me visualize the torture scenes in a book I'm reading much better. *shudders*
