I'm working on an outline of a rewrite of the prequel trilogy. I'm pressed for time right now so the actual posting will have to wait...
In the meantime, here are some differences between these prequels and the real ones:
- There is no mention of taxation of space routes or trade negotiations.
- Anakin is not born with the name Skywalker. Skywalker is an honorary title given to him for his actions in Episode I.
- Anakin starts the trilogy at about sixteen years old.
- Anakin's family is expanded, one new member of which is his biological father.
- The Clone Wars are inverted: secession is still the issue, but this time the Separatists are the ones using the clones while the Republic relies on "blood-and-bone soldiers of a thousand worlds".
- These Clone Wars are longer.
- Padme is born into the Lars family on Tatooine.
- The Jedi number about two-hundred, rather than the thousands present in the real prequels. Their headquarters is a starship named the Ark of the Jedi.
- We learn why Luke thought Dagobah felt "familiar" in TESB and why Leia remembered her mother as being "sad" in ROTJ.
- There is an all-new persistent villain.
- The Stormtroopers have a different origin.
- Palpatine was not the first Galactic Emperor.
- All of Episode III will take place in the aftermath the Clone Wars.
- Certain actions and events in the original trilogy will be seen in a new light. I know that is vague but I am trying not to give too much away too soon...
It might be a few weeks before I am able to post an outline of Episode I, much less the other two, but I hope you guys are interested. Peace.

Good idea, me and some friends have similar ideas, though not as radical. For example, we though Darth Maul was pathetically short-changed.

I do like the bit about the Jedi being a much smaller group. That squares much better with them being hardly known in the OT (Han didn't believe in the Force earlier in ANH, for example) and the Clone Wars having occurred only a generation earlier. Furthermore it seemed that Kenobi was known more for having been a General than having been a Jedi. That never really squared with the Jedi being so high-profile in galactic politics up until the end of the Clone Wars. Surely people would have remembered them better twenty years later? Your solution fits far more neatly.

Here's a detailed summary of of the beginning of Episode I, but I probably won't be able to keep up such detail in every single section seeing as the universe itself is still under construction. After this I might even just post a condensed run-down of what happens in the rest of the film(s), basically a Wikipedia-style synopsis.
But here's the first scene of Episode I
A long time ago, in a galaxy far far away...
STAR WARS EPISODE I
A SKYWALKER RISING
TIMES OF UNREST HAVE FALLEN ON THE GALACTIC REPUBLIC. A GROWING SEPARATIST MOVEMENT THREATENS TO PLUNGE A THOUSAND WORLDS INTO WAR.
ABOVE THE LUSH PLANET OF ALDERAAN, THREE ENVOYS ARE EN ROUTE TO NEGOTIATE A PEACE SETTLEMENT WITH THE SEPARATIST LEADER LORD MAUL.
LITTLE DOES THE REPUBLIC KNOW THAT MAUL HAS OTHER, FAR MORE SINISTER PLANS FOR THE GALAXY...
Transition to a space station in low orbit above Alderaan. A small shuttle docks with the station. We cut to the inside of the station.
Three caped men, the diplomats, can be seen passing through the corridors of the station in a “V” formation. The leader turns a corner and enters a small conference room. They all sit down while ominous ship docking noises can be heard echoing throughout the station.
Finally the other door of the room opens and a hooded figure strides forth alone. The hood slides down to reveal a harsh and unforgiving face. A deep scar runs down one side of the tattooed visage. Horns adorn the cranium. There is no doubt that this is Lord Maul.
Maul sits down facing the diplomats. He issues a condescending greeting to them all and singles out the diplomat in the center. Maul correctly identifies him as Bail Organa. The dark lord remarks that the Alderaanian people have a way with words, and Bail was an exceptional example of that tendency. He then goes forth with his proposal: pay Alderaan a gracious sum in exchange for allowing the Separatists to control it and use it as a holding ground for their clone armies. .
The diplomats deliberate over the decision when Maul names his compensation: 120 billion credits a year for the next five years. Two of the diplomats almost seem as if they are going to accept the offer, but Bail, the leader of the three, steadfastly refuses. He states that the Alderaanian people, and by extension those of the Republic, shall never bribed by evil scum like Maul and his Separatists.
Maul smiles. He rises and declares that their business is done, striding out of the conference room. Cut back to the diplomats. Two of them seem reluctant that this was the best course of action, but Bail insists on maintaining his own integrity. He reasons that the target would be Alderaan today, Coruscant tomorrow.
Cut to Maul in a hallway just outside the conference room. At the airlock that leads to his ship, Maul summons a squad of heavily-armed soldiers from inside the craft. He tells them that their “skills of persuasion” are needed in the conference room. As the troops file out into the hallway, Maul takes out a commlink. He issues a command to the nearest Separatist fleet: wipe out all opposition above Alderaan. Maul then boards his shuttle.
Back at the conference room, just as the three diplomats are getting up to leave the other door opens. In the doorway, we see two station guards being brought down by blaster fire. Before any of the three men can flee, one Separatist soldier bursts into the conference room and plugs the diplomat to Bail’s left. The man dies with a burning hole in his chest. The trooper is followed by two others and Bail and the other diplomat rush out the other doorway, but the other diplomat is cut down by fire as well. Bail is left to flee alone.
Outside in the halls, it is evident that battle has erupted not just inside the station but outside of it as well. The sounds of station guards exchanging fire with the Separatists can be heard as Bail runs back to the diplomats’ shuttle. He takes out his commlink and asks the Alderaan orbital defense force what is going on. The officer on the other end says they are outnumbered and outgunned, that they have lost this battle.
Bail is almost at the airlock for the shuttle but finds the way blocked by troopers. Instead he opts for an escape pod. Bail hits the switch and the pod starts to drop down to Alderaan’s surface. Cut to a shot hanging in space as we see the escape pod descend. Large crescent-shaped Separatist cruisers are jumping in from hyperspace and laying waste to the smaller Alderaanian gunboats, destroyers, and fighters. Seen from below, one Separatist cruiser appears to block out the Alderaanian sun.
