Is not on fanfiction.net but is on this website, and I highly recommend it. A tight plot which meshes with and builds on the original story, perfect characterisation including for the story's original character, just generally very good. Giving away as little as I can; starts after the end of season 2, the Titans take in an orphan boy with some weird powers who has somehow become the target of someone nasty, things progress from there in a way which fundamentally alters the events of the next couple of seasons. It's good.

Maybe its just because I haven't looked enough, but Redivivus by Silver Pard is the only quality Death Note story I've ever found. Well written, interesting, and best of all... the author actually understands how to write L/Light!

Anyone that has read Death Note probably understands that there is something between L and Light. A connection, deeper than anything romantic or sexual. The by-play between the two characters literally made the series, I know many people who lost interest entirely after the world's greatest detective was killed. Silver Pard brings that interaction out in Redivivus to the point where it feels like you could actually be reading the series again. So while it may lean towards M/M, don't let that put you off an excellent story.

While the subsequent chapters have something of a drop in quality, probably due to the fact that the author is posting at an absurd rate, that is somewhat like saying the story is half as good because it went from 16/10 to an 8/10 because the first chapter (technically a 62 page prologue) is good enough to read alone. Things do seem to be picking up a bit again though, although how the author treats the Asuka-Shinji dynamic will probably make or break the story.
As an indication of how mind bogglingly, ridiculously Awesome this story is, Rei eventually goes on a one-clone vigilante "WAAAAUGH!"
Yeah, if that doesn't terrify and intrigue you, nothing will.

You may or may not enjoy (3) Yaculus' The Doorstop; this fic diverges somewhere in Thousand Shinji, wherein the four Chaos Gods decide to screw over our four godlings, and be reborn; two of them already have, not that they wish to advertise. Ongoing (though it hasn't updated from February), 200K words so far. It focuses more on the opposition, TSAB getting a good half of the limelight. It retcons some events, most notably the Cylon/Stiletto altercation, which goes much worse for the Stiletto; nukes are nothing to laugh at, after all. I say you may not enjoy it, because the Doorstop definitely doesn't make the protagonists likable.
[WAY LATER EDIT] Have to drop the recommendation level down a notch; when I first read it, it was very interesting, but I tried re-reading it a bit and found it boring as Hell; this is not usually a good sign.

I've got two reasons to write this. The first is that I'm bored. The medic made me stay here overnight with nothing to do, and it'll be at least an hour before they let me go. As for the second, well . . . a couple of years back, they made us keep diaries for a while. I liked it for about a week, 'cause it helped me figure out what I was really thinking and feeling. Then a certain bastard hacked the instructor's password and gave me hell for months over what I'd written, so I stopped doing it.

And, despite not being on FF.net, this should be read as well. It is part Let's Play, part fanfiction. Even if you've never played (or didn't enjoy) FF8, Albert has changed it to read like a fun-house mirror of awesome. That aside, think tactical warfare from the perspective of a fledgling god and his peers. It pretty much re-defined how I view this game. The only (potential) downside is that the main character's name is Thay instead of Squall, which some people can't stand. Still, if that's just a minor annoyance and not going to turn you off the story, you'll get some vindication somewhere around 150 pages in (Disc 3ish).

I am in the middle of a major geekgasm right now.
Somebody went and managed to weave a good resolution for Asimov's Foundation series, following the events of Foundation and Earth, by taking elements of the Second Foundation novels written by Benford, Brim and Bear. The narrative flows well, feels highly Asimovian and, at least to me, is far more satisfying a conclusion than what Asimov offered in his last works. If it isn't the best fanwork I've ever read, it still makes it into the top five with no problems.

Set just after season two of the anime, and throwing out the manga past that point. Quite a few gramatical errors, but it stays more or less true to the spirit of the show. Of course its still a fic about the cyborgs going off the farm and aiming for revenge, but its fun, and updates with decent regularity. (now that I said that it'll probably die, my praise seems to be a curse of some sort)

It follows the Baccano style of one incredibly fucked up event explained in incredible detail, and not only does it involve a decent amount of the Baccano characters, but all of the most loveable degenerates from Black Lagoons take on Roanapur. Of course it starts by explaining how all of hte cyborgs save the only live one died in the meanest ways possible for them, and its dead and unfinished, but whats there is a fun read.
). It follows deals mainly with the character interactions in this very Alternate Universe fic.
