When you name a star system or galaxy in a fic:

example: Hoth system, or Milky Way galaxy

Do you capitalize the S or the G in system and galaxy?

If it's used as a proper name like Hoth System or Manticore System, I believe it would be.

I capitalise "system," but not "galaxy," personally.
