The best endings reinforce the series and give it new meaning; with these criteria, the only finales I would class as better than just another episode, where people use the word 'goodbye' more often, are
Cowboy Bebop - He went to find out if he was still alive; and he wasn't. Brilliant; closes all the arcs, hero and villian go out the way the always should have, and charged with significance. I wish I had that indian guy's PSOne tho.
Blake's 7 - Daring rebels gunned down in a carefully planned government sting operation. It doesn't get much grittier than this; the hero even symbolically killed the fallen hero.

Blackadder goes Forth always holds a close spot in my mind but Blackadder the First has a much better ending sutable for a the show

hmm. not too many people that watch the series on here that i'm aware of, but one great ending for an anime series is tekkaman blade. in the end Blade finally wins in the battle against Darkon, but as a result has to kill most of his family (which were turned into teknomen), and nearly dies himself. at the end of the last episode his memory was pretty much gone entirely and he's shown in a wheelchair. actually a nice change of pace from the typical 'hero makes it out without a scratch' style of show.

First, I have to admit that I haven't cared about that many shows, so my own opinions are biased towards that few ones that I've seen (mostly Sci-Fi).
TNG's is probably the best from a story perspective, because it managed to tie the begining to the ending in such a powerful way. Moreover, you got to see -beyond- the ending. It's too bad that they went on to make soooo many sucky movies.
B5 is the best from an emotional perspective. And the scene of the station slowly blowing up is the best visual that I know of. Again, it's too bad they went on to make more B5 related material.
If we want to can define "series" loosly enough to include movies, then ST:TOS wins hands down with ST:6. It's powerful in every way, and the speech at the end (about passing the baton to a new generation) along with the ships flying into the sunset is very powerful in every respect.
