One huge advantage in the federation's favor is that when transported down Fed troops can appear ANYWHERE with transporters. They also could replicate a really cool sniper rifle from DS9, it had a transporter attachted to the end and could send a bullet through walls and across miles before rematerirializing 10 cm in front of target, if you want to kill the leaders quickly and sieze key positions (admin centers, armories, planetary shields, etc.) Star Trek troops delivered by cloaked ships with transport rifles to kill enemy command and control is the way to go. :D

Transporters are jammed by mineral ore, dense materials, radiation and even magnetic fields. Fed troops can hardly appear anywhere they choose.

As Mr. Wong has stated on his webpage, that episode in DS9 did not give us enough information about the rifle to tell how useful it would be in a military environment. Do you need to know exactly where the target will be at a given point? Does it track the target? How does it find the target? What is its range? Etc.

Assuming the target isn't shielded in any way.
