The Dark Trooper project wasn't about droid soldiers. The project actually endevoured to make self-powered, self-contained combat exoskelatons/suits for stormtroopers. The super-sophisticated droids were just to test the concept of the exosuits, which would later be deployed as one of the numerous branches of stormtrooper departments. A special ops group for very hot and very hazardous situations, basically. Walking engines of destruction. The war droids seen in the EU are basically novelty concepts that are usually thwarted or support units/special purpose units. There is no suggestion there was a move to go back to replacing the foot soldier with droids. To phase out any droids completely would be stupid when some situations called for droids. The SD-9 units at Balmorra and such were mostly for fire-support and such, and were to carve a path through light vehicles and group troops which your own ground troops could exploit. They were in no sense replacing ground foot soldiers.

Indeed, after all the Phase III Dark Trooper was designed to have a man operating it, and the all mighty Viper had provisions for a human pilot, much to the benfit of the Rebel Commando team that landed on Byss.
