Troy was given similar skeptism by modern scholars until it was dug up. There is no reason to assume that Atlantis is pure fiction. I'm sure that Homer heard about Ireland and because he was out of ideas wrote a story about it. Maybe he added a thing here and there like in his story of Troy, but somewhere there is fact. This Atlantis theory makes alot more sense than the other half-baked ones i've heard including the one where aliens came to earth around 12000BC and formed a governing council on Atlantis which sunk beneath the waves when the Aliens left man to its own accord.
