1) After the second successful attack on Nlkon, why didn't Thrawn just have the place obliterated, or at least made sure Calrissian was dead or captured? Given how much the former-General and rogue had caused the Empire throughout, and to Thrawn himself?
2) How come Thrawn never sought to duplicate the cloning facilities?
3) How come a Ysalamari trooper never followed Pellaeon around or protected his high command staff like General Covell?
4) How badly were the smugglers really needed for Thrawn to go through all that trouble and risk?
5) When it was clear that C'boath proved an extreme and imminent danger, why didn't he have him killed outright? Apparently C'boath didn't need to be alive the first time he was cloned.

Who says he did not? He did have the foresight to take one of the cloning cylinders and hide it in the unknow regions, its not at all unlikley that he did not take more elsewhere to study/duplicate them2) How come Thrawn never sought to duplicate the cloning facilities?
Because he only have one Insane Jedi Master to worry about and its not like he could order 10,000 Ysalamari to be deliver to his ship, he had to land men and collect them and defend every ship in the fleet with what he colllected3) How come a Ysalamari trooper never followed Pellaeon around or protected his high command staff like General Covell?

Just before the final battle at Bilbringi, he was discussing with Pellaeon where to build a second cloning facility. If he hadn't died at Bilbringi he would have finished it.2) How come Thrawn never sought to duplicate the cloning facilities?

As for Covell, he was GOING to be going to a building full of Ysalamiri. He just never made it.
Thrawn didn't go through much risk, and he had Niles Ferrier go through all the trouble. He didn't get his hands dirty himself. However, all the smugglers had pretty big empires (Talon Karrde was considered next after Jabba!), and Thrawn had it personal with Karrde for letting Skywalker escape.4) How badly were the smugglers really needed for Thrawn to go through all that trouble and risk?
They discussed it, remember? After Bilbringi, C'boath would no longer be useful, and since they just realized his danger, they were likely going to have him executed.
