In Star Wars, as it is in real life, the flagship is whichever one carries the flag officer (fleet admiral or whoever's in charge). In TESB and ROTJ, that was the Executor.
The problem with the word '"flagship" is that people have gotten confused by Star Trek's abuse of the term. In Star Trek, the flagship does not necessarily carry the flag officer. Instead, it seems to refer to the most prestigious vessel in the fleet, even if it's under the command of a mere captain. It really doesn't make any sense.

I know of an XWA modder who's made Raptor models to use in the game. He's made both piloted and droid versions. I don't know how official either one is, or if Zsinj had both, but there it is.
