Frankly, I get the feeling that they know a lot more then they let on. If they did know what Palpatine was really up to, how would they be able to stop him if the political influence of the Jedi was waning? They probably didn't have any solid evidence to prove that Palpatine was orchestrating the downfall of the Republic, but they could probably see the writing on the wall.
I think that they knew what Palpatine was up to, but couldn't come out and challenge a popular Supreme Chancellor without hard evidence - and obtaining that evidence proved to be incredibly difficult.

I agree, especially with the look Yoda gave Palpatine after he made his suggestion of Anakin as Padme's bodyguard at the start of AOTC. He knows something's amiss, but he and the other senior Jedi haven't done anything. This could be arrogance on their part as demonstrated by Obi-Wan, who as Mike has pointed out on the main site, balked at the possibility that the Jedi Archives had been tampered with or that a Sith Lord was controlling the Senate.

In AOTC Obi-Wan voices suspicions about Palpatine to Anakin, remarking that Palpatine is good at playing on the emotions of Senators. The Jedi may very well suspect that he's a power hungry political opportunist. That doesn't mean they think he's a Sith Lord.
