Oh, man, so many, and I'm still going to forget some...
MechWarrior II - The ambience was just great... I've played the CD while driving. I think one of the tracks has a homage to the SNES MechWarrior game, as well.
Command & Conquer and Red Alert - More classics. I've got the Red Alert soundtrack on CD, but I'm more partial to C&C's soundtrack (mostly Act on Instinct and Warfare).
Battledrome - Not much music, but it was fun from what I could remember.
FreeSpace and FreeSpace 2 - FS2's music is better, but FS1's fits the mood of the game perfectly. FS2 feels MechWarrior II-ish at times, which I consider a very good thing.
TIE Fighter, Dark Forces and other SW games - TIE Fighter and Dark Forces get special mention because of the original music they had in addition to the film music.
Goldeneye - much the same way, just with Bond instead of SW.
Final Fantasy 1 - What? The music was actually pretty good. Final Fantasy 6 was good, too, even though I haven't finished the game yet.
The Legend of Zelda series - Zelda 1-3 and OoT were the ones I've played, and they all had great music.
Super Smash Bros. and Super Smash Bros Melee - Classic game music redone? Perfect.
Mega Man X, Megaman 2, and Megaman 3 - X was my favorite, but MM2 and 3 have spawned some of the best remixes as well as being good on their own.
Street Fighter II - More consistently high-quality music from Capcom.
Actraiser - Haven't played it? Too bad, great symphonic music for an SNES game.
F-Zero - Don't tell me Mute City or Big Blue isn't stuck in your head now.
Metroid series - Metroid 1 in particular is great remixed.
Life Force - Konami had quite good music, too.
Any I forgot? More than likely.

Personally, I think that the composition was excellent, some of Uematsu's best, but the low quality of the samples undermined the overall quality of the score. It's too bad, because the FFVII Main Theme is one the most memorable pieces of video game music ever written.

Europa Universalis II and Victoria both had good period music. Victoria's soundtrack really made you want tu go out and "civilize" some corner of Africa. Medieval: Total War's awesome soundtrack was great too, when you start moving your armies and the thunderous drums start up (or in the case of the Muslim factions, the haunting beautiful singers and woodwinds) heralding the imminent destruction of your enemies.

See, the "techno" tracks are cool (especially the first one), but I enjoyed the rock tracks as well. They're not particularly "rock", though (what could you do with SB FM, anyway?), they're more akin to non-house techno. Probably that's why I like the soundtrack so much.
Anyway, I guess there are some more favorites I left:
Vega theme from Street Fighter II.
Widow theme from Super Fighter (the piano tunes is kinda... eerie, you know).
In-game music from Wibarm. FYI, the game was EGA and only supported PC speaker, but the soundtrack was unbelievably enjoyable, reminiscent of many Anime soundtracks, which greatly enhanced the game theme.
StarCraft's Terran theme songs is quite enjoyable, although I don't understand why they put anime-style music for those "Space Rednecks". I think country-rocks (like the one they use for the intro movie) is more appropriate.
And another of my favorites is Under Construction from Dune II and Dune 2000. Beware, though. The song is very repetitive and may drive you crazy if you keep listening to it over and over again....
