I uh....came across the soundtrack recently. It's basically just the Sega Genesis sound engine thumping along. FFVI - Dancing Mad, Aria Di Mezzo Caraterre anyone? Those two songs by themselves make this game. And that's not even counting the wonderful character themes, Devil's Lab, World of Ruin town theme...Uematsu never made a better soundtrack than this one.
Sonic 3 and Knuckles - A bunch of Zone tracks (Flying Battery, Sky Sanctuary, and Death Egg are the stand-out examples here), and the Final Boss music. This game has more memories of childhood attached to it than anything else I can think of.
Banjo-Kazooie/Tooie - Not only was the music superb, but I loved the 'dynamic' aspect of it: jump in the water, and you'll hear a more ambient version of the same tune, perfectly jumping in to wherever the music was. Approach a world door in Grunty's Lair, and the Lair music will use the instruments of the world's music. I was blown away by this when I first heard it.
LoZ: OoT - Nearly perfect...but where is my Overworld theme? Not that the in-game overworld was bad in its own right (it was amazing, too), but you can't completely throw away Zelda's trademark tune!
Furthermore, anyone else remember how wonderfully haunting the Forest Temple music was? I must've been 11 when I first played that; it's the first time a video game's atmosphere actually scared me.
LoZ: LttP - Amazing. Overworld theme, Dark World, Dungeon theme...it's all there, and perfect.
There's more, but those are the first few that immediately spring to mind.

Final Fantasy VIII, without question. The orchestrated pieces are absolutely gorgeous.
The three orchestral versions on the Final Fantasy VII Reunion Tracks CD are great, too. (The opening theme, Aeris' theme and "One-Winged Angel").
TIE Fighter was just awesome. The Empire clearly had the superior soundtrack.
Dark Forces was similarly awesome. Great score. I wish they'd make an orchestral version.

FreeSpace 2 The Acquitane track was great, as was the Nebula ambiance. Same with the music to the final cut-scene. The victory tracks were pretty cool, too.

Y's V: Sand City of Kefin: One of, if not the, best soundtracks for the SNES. Final Fantasy VI and the others had their greats, but this one is composed nearly entirely of great tracks.
Romancing SaGa III: Another fine collection of excellent tracks. Well-fitting and individualized character themes, form-fitting ambiance tracks for the environment, and bold, powerful battle music. Four Noble Devils, both renditions, are gold;
Macross: Scrambled Valkyrie: Lively, fitting, and electrified. While there might not be too many tracks total, each one is a favorite (save for Minmay's song halfway through stage 5, though).
Front Mission: Gun Hazard: As a Square game, it's not surprising, and many of the tracks are quite good. Warning 2, A-R-K, Edel Ritter, Nature, and Atlas are exceptional, however.
Shin Megami Tensei I & II: The Jakyou Manor themes of both were quite good, as well as the various battle and alignment themes.
Halo: The universal, opening and standard battle themes.
Jet Force Gemini: A good number were of the tracks were really good, IMO: the hold of the S. S. Anubus and the boss fight themes were favorites.
Perfect Dark: Quite a few good tracks *though I can't pull the names at the moment).

Remembered a few of my favorites which haven't been listed yet, but are still quite memorable. Many of these are NES and SNES-era, though, so maybe it's just the nostalgia value working its magic...

All of the Castlevania series
I don't know how they do it, but somehow they manage to create memorable pieces of music for every game they make (except Harmony of Dissonance, the music sounds pretty horrible there, and I haven't played Lament of Innocense so I can't know about that one). Castlevania 1 has it's Vampire Killer, Heart of Fire and Stalker; CV2 has Bloody Tears and... well Bloody Tears more than makes up for the lack of music in the game (there's only around five themes or so). Every single piece of music in CV3 is great, especially Beginning and Aquarius. Skip to Dracula X and Richter's Theme, aka Bloodlines which is truly a masterpiece, especially the orchestrated version heard in the beginning of CV 64 (and I'm sure I've heard it somewhere else, on TV or something, before I heard it in the game). CV 64 also has the Silent Madness, Invisible Sorrow and the Main Theme, very great In CV: Symphony of the Night there's Dracula's Castle and Crystal Tears, along with the rest of the music in that game which is all very good, but there's too much to list. CV: Circle of the Moon has great remixes of many tunes from CV3 and especially good is the Sinking Old Sanctuary from CV: Bloodlines (I think. It's in CV: Legacy of Darkness too), and Awakening, which is original, heard in the Catacombs is really cool. And that's from the top of my head of Castlevania music.
Zelda
All the music is great. The opening theme of OoT (which is actually the tune from the flute in the original LoZ and Super Mario Bros. 3, BTW) is just beautiful. As is most of the music in that game. The Lon Lon Ranch theme is cool too. I have to mention the Dark World theme from A Link to the Past too, because it's just so cool. And the version of the original overworld theme in Link's Awakening is the best version ever!

Nothing like completing a hard mission and getting that victory music (along with comments of the superbness of my superlative work )
Super Mario Bros.
Koji Kondo must be some kind of genius to manage to create great music for two great series of games, both SMB and LoZ. I don't think there's anyone in the Western Culture who doesn't recognize the original overworld theme (at least there shouldn't be ).
Super Smash Bros. Melee
All the orchestrated versions of the songs from other games is great, even if they're just remixes.

I'm surprised this hasn't been mentioned, but I thought the remixes of the Imperial March for Star Wars: Force Commander were pretty good. You can download them off the official site. There's Imperial March (Leviathan Mix) and Imperial March (Rage Mix) and some other one I don't remember the title of. I wonder if that site is still up though. Been ages. I also liked the music from Halo, it makes for good listening, and the fan piece by Egden(sp?) is pretty good, Master and Chief.

Homeworld & Homeworld Cataclysm (Didn't like HW2's as much though)
Mechwarrior 2 Trilogy. This is just the shit. It REALLY made the universe feal.
Dune 2. Come on, EVERYONE loves Harkonian Battle. And the intro sequence.
Total Anihilation (well Duh)
Tie Fighter & X-Wing. Moreso Tie, but these games music was the best MIDI music ever, matching onscreen events perfectly. I would KILL to have TIE redone with the XWA engine and someone port the IMUSE system, get Williams to do it with his whole damn Orchestra, THAT would rock.
Freespace II. The music is great. It really fits the battles, the serious deep fealing as your tiny little fighter flirts around the gigantic capital ships tryin desperatly to stem the Shiven attack.
Dark Forces 1. Again, Lucasarts knows what people want. The early 90's era Lucasarts had the best fucking music department ever.
Raptor. Come on, it had a catchy beat
Sky Roads. Not many people probably know about this game, but it had catchy tunes.
Solar Winds 1 & 2. Again, it had very cool music that helped the game.
Half Life 1. It was nice music if you had the CD in. It didn't blast out like most other games, which was nice. It just slightly moved with the game to give a little extra depth to the levels.
